Gotenks fuses before Goten or Trunks train for the Budokai.

Probably Goku. I don't have them too much stronger when they first fuse, but they made some good gains training for the budokai, soooo....

Gotenks still wins. Goku was very confident Gotenks would defeat Fat Boo and noted he'd be stronger than himself.

Goten improved a lot, and since Trunks is still stronger than Goten (strong enough to hold his own without using one arm) he must have improved a lot too. Trunks also went from barely being able to walk in higher gravity to doing one fingered pushups.

I figure the boys just learned better hand-to-hand and ki control skills, rather than gaining any real power.

@topic, well, I have pre-Gotenks so far above SSJ3 Goku it's ridiculous. This isn't going to make a difference.

You could argue the gravity was turned down in that situation, but considering Vegeta is now training to beat Goku, you'd think he'd turn it up if anything.

Overcoming gravity has always been shown to correlate with huge gains. Especially with Goku's trip up to Namek, every time he overcame a new gravity it was to emphasize big gains. Goku even attributes his mastering of 50x gravity to his fight with Vegeta (probably referencing a power boost from the zenkai?).
